In front of the 9,880 predominant Filipino fans, Patrick Reichelt gave the home crowd something to celebrate with a goal in the 23rd minute.
However, Reichelt's effort was completely negated as the Indonesian side equalized in the second half.
The Philippines held on to the lead until the 69th minute of the game as Saddil Ramdani found the breakthrough for Indonesia.
Azkals had many shots on target and could have easily led with as many as five goals in the early goings, but just couldn’t complete their attempts.
With the draw, the Philippines could only claim one point as its goal difference remained -2 in Group F.
Indonesia, which conceded five goals to Iraq in its away game last week, also earned a single point to remain in the bottom place.
In a heated second half, the Philippines and Indonesia engaged in a physical affair for the potential win but stayed in a stalemate until the final buzzer.
The Philippines will have plenty of time to prepare for its final group match against top seed Iraq next year.
